Hmm...I click on the donation box and nothing happens... but yet it says I've already donated like 6 of one thing, and 9 of another. Strange...

Are you dragging your items to the donation box?  Just clicking on the box won't do anything I don't think.

Kat is correct.  You don't click the donation box at all.  When you drag something to the box to donate, then you get a popup window asking if you are sure you want to make a donation.

You can also drag the items you collect to different spots in the pouch if you want. May not ever need to but you can. I did that with the maples leaves moved them to the first spot since I couldn't donate them at the time and just saved up to the max 99. From what I understand anything over 99 is automatically donated however if it doesn't go to a badge it is lost then. When the badge came back then I donated them.
